Synapomorphy

Homology in cladistics is reviewed. The definition of important terms is explicated in historical context. Homology is not synonymous with synapomorphy: it includes symplesiomorphy, and Hennig clearly included both plesiomorphy and synapomorphy
as types of homology. Homoplasy is error, in coding, and is analogous to residual error in simple regression. If parallelism and convergence are to be distinguished, homoplasy would be evidence of the former and analogy evidence of the latter. We discuss
whether there is a difference between molecular homology and morphological homology, character state homology, nested homology (additive characters), and serial homology. We conclude by proposing a global definition of homology.

Porcini (Boletus section Boletus: Boletaceae: Boletineae: Boletales) are a conspicuous group of wild, edible mushrooms characterized by fleshy fruiting bodies with a poroid hymenophore that is “stuffed” with white hyphae when young. Their reported distribution is with ectomycorrhizal plants throughout the Northern Hemisphere. Little progress has been made on the systematics of this group using modern molecular phylogenetic tools because sampling has been limited primarily to European species and the genes employed were insufficient to resolve the phylogeny. We examined the evolutionary history of porcini by using a global geographic sampling of most known species, new discoveries from little explored areas, and multiple genes. We used 78 sequences from the fast-evolving nuclear internal transcribed spacers and are able to recognize 18 reciprocally monophyletic species. To address whether or not porcini form a monophyletic group, we compiled a broadly sampled dataset of 41 taxa, including other members of the Boletineae, and used separate and combined phylogenetic analysis of sequences from the nuclear large subunit ribosomal DNA, the largest subunit of RNA polymerase II, and the mitochondrial ATPase subunit six gene. Contrary to previous studies, our separate and combined phylogenetic analyses support the monophyly of porcini. We also report the discovery of two taxa that expand the known distribution of porcini to Australia and Thailand and have ancient phylogenetic connections to the rest of the group. A relaxed molecular clock analysis with these new taxa dates the origin of porcini to between 42 and 54 million years ago, coinciding with the initial diversification of angiosperms, during the Eocene epoch when the climate was warm and humid. These results reveal an unexpected diversity, distribution, and ancient origin of a group of commercially valuable mushrooms that may provide an economic incentive for conservation and support the hypothesis of a tropical origin of the ectomycorrhizal symbiosis.► Phylogenetic analysis of porcini using ITS supports the recognition of 18 species. ► DNA sequences of RPB1, but not LSU or ATP6, support the monophyly of porcini. ► Two taxa with ancient connections to the rest of porcini may represent new genera. ► Porcini originated 42–54 mya, coinciding with angiosperm diversification.

Published justifications for weighting characters in parsimony analyses vary tremendously. Some authors argue for weighting a posteriori, some for a priori, and especially those authors that rely on a falsificationist approach to systematics argue for non-weighting. To find a decision, while following the falsificationist approach, one first has to investigate the necessary conditions for the possibility of phylogenetic research to establish
an empirical science sensu Popper. A concept of phylogenetic homology together with the criterion of identity is proposed, which refers to the genealogical relations between individual organisms. From this concept a differentiation of the terms character and character state is proposed, defining each character as a single epistemological argument for the reconstruction of a unique transformation event. Synapomorphy is distinguished from homology by referring to the relationship between species instead of individual organisms, thus the set of all synapomorphies
constitutes a subset of the set of all homologies. By examining the structure of characteristics during character analysis and hypothesizing specific types of transformations responsible for having caused them, a specific degree of severity is assigned to each identity test. It thus provides a specific degree of corroboration for every hypothesis that successfully passed this test. Since the congruence criterion tests hypotheses of synapomorphy against each other on grounds of their degree of corroboration gained from the identity test these different degrees of corroboration determine the specific weights given to characters and character state transformations before the cladistic analysis. This provides a reasonable justification for an a priori weighting scheme within a falsificationist approach to phylogeny. It also demonstrates the indispensable
necessity of its application.

We described the histology and morphology of the vaginal–cloacal region in 18 species from 12 Squamata families. This comparative study revealed a wide variation in the cloacal morphology. Fifteen morphological characters were considered to be primary homology hypotheses and were optimized over the topology derived from the parsimony analysis of the available soft morphological evidence, including the characters described in this study. The synapomorphies optimized for Squamata are bifid urodaeum, common urodaeal cavity with similar histological features of the urodaeal horns, and presence of glands in the anterior urodaeum; for Scleroglossa the synapomorphy is the lateral position of the vaginal intrusion into the anterior urodaeal chamber, for Nyctisaura + Scincomorpha the synapomorphy is the presence of a bifid posterior urodaeum; and for Xantusidae + Annulata it is the presence of simple glands in the anterior urodaeum. The central position of the vaginal intrusion into the urodaeal chamber and the intraepithelial position of the glandular unit in the anterior urodaeum behave as autapomorphies for Iguanidae. This study contributes evidence that defines the relationships within Scleroglossa. Cloacal features provide interesting information that is useful as a source of morphological characters for phylogenetic studies in Squamata.
