At the start of the movie when Selene encounters a werewolf in the train tunnel, you hear a wolf howl - the sound effect is taken directly from American Werewolf in London, An (1981).
Lucian says "Not yet" while stretching his numb fingers, and later the shot focuses on his hands as he pulls himself over the rubble. Later, near the climax, when Victor begins to choke Michael, he utters the phrase, "Time to die."
In the scene where Selene and Michael try to flee from Lucian in the car, Lucian jumps on top of it and starts stabbing through the roof, just like the T-1000 did in the elevator scene in T2, Selene even gets cut in the shoulder like Sarah Connor.
When Michael is tied up he sees a werewolf through the transparent wall, as in one of the final scenes in Jurassic park.
