In the scene where John Mason first meets Goodspeed in the FBI interrorgation room at the beggining of the film, Mason says "But of course you are" when Goodspeed introduces himself. Connery also used the same line in Diamonds are Forever when Plenty O'Toole introduces herself in the casino for the first time.
The phrase "I'll take pleasure in guttin' you, boy" that Private McCoy says (and Goodspeed then repeats in his cell, in a drawn-out voice) is a reference to Escape from Alcatraz. One of its characters, English, repeatedly said "boy" in the same drawn-out manner. This is also mentioned in the Trivia section.

The story and characters of MGS have several similarities to that of the Rock. For example, in The Rock, an elite US Marines Force Recon unit takes over an entire island and threatens to launch chemical weapons if their demands aren't met. In this game, an elite US Army Special Forces unit takes over an entire island and threatens to launch nuclear weapons if their demands aren't met. Also, both have the hero infiltrating the island by going underwater outside the complex and then surfacing inside.

The guy whose range rover (British equivalent of the humvee) is commandeered by Ed Harris in National Treasure 2 (2007) is the same man who's humvee is commandeered by Sean Connery in The Rock's (1996) San Francisco chase scene (the man is Hans Georg Struhar, and these are his ONLY two acting roles; normally he appears to be a wardrobe guy). He has a distinctive foreign voice and gives the same startled reaction in both movies. Both films were produced by Jerry Bruckheimer and starred Nic Cage and Ed Harris.
