Big Hero 6 is a Marvel movie but not part of the Marvel Cinematic Universe. As an animated film, this will focus on a younger audience and will be in a standalone universe.

No, this movie is a standalone movie and is not a sequel to any other movie. The "6" in the title does not mean that it is a sequel. However, it is heavily implied and rumoured that a sequel will be worked on in the upcoming future.

Big Hero 6 is based on the MARVEL comic book series with the same name. While there are many brief changes and differences between the comic books and the movie itself such as it's characters and their appearance.

Who is the main villain?

A character named Yokai who uses countless of microbots. The person behind Yokai is Professor Robert Callaghan.

First: Remember that Hiro believed that all his Microbots and his "neurotransmitter" got completely destroyed after the terrible fire accident at the San Fransokyo Tech exhibition. He didn't find out that his "own" neurotransmitter was still working and newer Microbots were in construction until one of his own Microbot started to move strangely (or automatically from his vision.)

Second: Another neurotransmitter wouldn't help since the Microbots were programmed to follow the "only" neurotransmitter Hiro created and the one who carries it on it's head (while in this case Yokai put it with a Kabuki-mask so nobody would find out who it really is) has the power to control them all and nobody else.

While it is unknown what kind of "controllable" ability the neurotransmitter was programmed with, it could have possibly been programmed with a more "forced" ability where only the one who carries it has the power to control all their movements and nobody else.

While not mentioned Yokai must have made a few modifications to the "neurotransmitter" so that nobody else with another "neurotransmitter" can control the Microbots but him only.

It is explained by Fred, they got a helicopter lift with the help of his butler Heathcliff. He might have made a phone call to him in order to catch them up since Hiro left them stranded over there after he got mad.

Yes, Stan Lee made the voice of Fred's father at the very last minutes of the movie on the "after the credits" scene where Fred finds a secret room in his house where his father suddenly appears and gladly tells his son that they "have so much to talk" which might indicate that his father knows that Fred did his heroic moment and they hug after missing each other.

While it is unknown for the moment what the real name of Fred's father really is but his design is based on Stan Lee himself while sharing his voice as well.

Yes, Big Hero 6 initially had more groups of villains that indeed were going to appear on this movie, but they were ultimately deleted in the final results. One evil group was called: The Fujitas they were a group of martial artist roller women in traditional Japanese wear and makeup while using medieval styled weapons plus they served as villainous henchmen to the mob boss Yama (whom later become more of a champion of Bot-Fights in the movie). This Yama was also supposed to be a leader of a gang, which consisted of rocket-powered bomber men, a sumo wrestler, and of course the Fujitas.

These villains had a much bigger importance of antagonists in the early production of Big Hero 6, while before deciding that Yokai was going to be the main antagonist there were a brief alternate/deleted scene that showed that Yama, one of the Fujitas and Yokai would work together. The reason why it didn't turn out that way is revealed by the directors that it didn't work out for the movie's concept despite they really liked the direction of that deleted scene.

Ultimately the character of Yama became more of a Bot-Fight champion that participated in many illegal Bot-Fight Tournaments in the streets of San Fransokyo and was a multi-winner. While the design of the Fujitas remained to the ringleader in the beginning of the movie.

The directors Chris Williams and Don Hall had recently stated this:

"[Laughs] Well see. We just finished this one, and the truth is, were exhausted from the ordeal of making it. It was really fun, but it was long hours, and it was pretty intense. Its a pretty emotional time for us. These are characters that weve grown to know very well, now its time to let go of them, and theyre going into the world without us. Were in the middle of that phase. So we havent talked about or thought about any sequels or anything like that. Having said that, of course, we love these characters, and the thought of working with them again some day definitely has its appeal." -Chris Williams

"John Lasseter is very supportive of the directors, and he wont force them to put out a sequel unless they have a story that [sic] really excited about. It has to feel like a story that really has to be told, or deserves to be told. It cant just be cashing in on the success of a previous film." -Don Hall

Not necessarily, only when it's an emergency for the Big Hero 6 to prepare their heroic moments and battles.
